Evaluation of DNA yield from various sources for use in single nucleotide polymorphism panels

Genetics studies are used by wildlife managers and researchers to gain inference into a population of a species of interest. To gain these insights, micro-satellites have been the primary method, however, there currently is a shift from micro-satellites to single nucleotide polymorphisms (SNPs). With the DNA requirements being different, an investigation into which samples can provide adequate DNA yield is warranted. Using samples that were collected from previous genetic projects from regions in the USA from 2014 to 2021, we investigated the DNA yield of eight sample categories to gain insights into which provided adequate DNA to be used in various panels. We found four sample categories that met the DNA requirements for use in all three panels, three sample categories that only met the DNA requirements for two panels, and one sample category that did not meet any of the three panels requirements. Additionally, we used linear random-effects models to determine which covariates would have the greatest influence on DNA yield. We determined that all covariates, tissue type, storage method, preservative, DNA quality, time until DNA extraction and time after DNA extraction could influence DNA yield.

This data package is comprised of three tables with data from wintering Harlequin Ducks (Histrionicus histrionicus) from Alaska, British Columbia, Washington, Maine, Greenland, and Iceland. The first table contains available allele sizes for 7 microsatellite loci (Sfiµ1, Sfiµ4, Sfiµ9, Sfiµ10, Bcaµ10, Hhiµ2, Hhiµ5) and mtDNA control region haplotypes. The second table contains the mtDNA control region sequences used to assign haplotypes. The third table provides the geographic locations of sampling sites.
Rodent Research-1 (RR1) NASA Validation Flight: Mouse eye transcriptomic and epigenomic data

NASA s Rodent Research (RR) project is playing a critical role in advancing biomedical research on the physiological effects of space environments. Due to the limited resources for conducting biological experiments aboard the International Space Station (ISS) it is imperative to use crew time efficiently while maximizing high-quality science return. NASA s GeneLab project has as its primary objectives to 1) further increase the value of these experiments using a multi-omics systems biology-based approach and 2) disseminate these data without restrictions to the scientific community. The current investigation assessed viability of RNA DNA and protein extracted from archived RR-1 tissue samples for epigenomic transcriptomic and proteomic assays. During the first RR spaceflight experiment a variety of tissue types were harvested from subjects snap-frozen or RNAlater-preserved and then stored at least a year at -80C after return to Earth. They were then prioritized for this investigation based on likelihood of significant scientific value for spaceflight research. All tissues were made available to GeneLab through the bio-specimen sharing program managed by the Ames Life Science Data Archive and included mouse adrenal glands quadriceps gastrocnemius tibialis anterior extensor digitorum longus soleus eye and kidney. We report here protocols for and results of these tissue extractions and thus the feasibility and value of these kinds of omics analyses. In addition to providing additional opportunities for investigation of spaceflight effects on the mouse transcriptome and proteome in new kinds of tissues our results may also be of value to program managers for the prioritization of ISS crew time for rodent research activities.
Scoter (Melanitta sp.) ddRAD SNP and Microsatellite Genetic Data, North America and Europe, 1977-2012

This data set contains sampling information, allele sizes of 11 microsatellite loci, and Genbank accession numbers of ddRAD seq results for scoters (Melanitta sp.). Microsatellite data is provided for three North American species of scoter (black scoter, M. americana n = 61; white-winged scoter, M. deglandi, n = 208; surf scoter, M. perspicillata, n = 145) and their European congeners (common scoter, M. nigra, n = 19; velvet scoter, M. fusca, n = 20). Individuals with ddRAD results include 27 black scoters, 4 common scoters, 32 surf scoters, 28 white-winged scoters, and 4 velvet scoters.

Genetic Data from Wolverine (Gulo gulo) of North America

These data are comprised of two tables, one table containing wolverine (Gulo gulo) sample and genetic information for 20 microsatellite loci (Gg10-1, Gg25, Gg37-2, Gg42-1, Gg192-1, Gg443, Gg452, Gg454, Gg465, Gg471, Gg473, Gg-3-1, Gg-4, Gg-7-1, Ggu_216-1, Lut604, Ma-3-1, Mvis075, Tt-1, and Tt-4) and genetic sex determination results from North America and one Russian wolverine. All samples were obtained from collections at the University of Alaska Museum of the North or the University of New Mexico’s Museum of Southwestern Biology. The second table provides complete primer information for the genetic markers since several were redesigned from their originally-published sequences for this study.
